I followed every exact step but when I do the darkness over his eyes the colour goes over the black lines. Is there something in settings I’m missing ? Super frustrating.

What’s the benefit of using clipping tool/alpha lock over just using the reference tool on the line layer and using a different layer for shading?
Less mess within layers and when you have more complex designs it becomes more difficult to target shading without masks
