      People did experiments that
brought them closer to the truth and allowed them to fill in more theoretical gaps, which in turn allowed them to devise more experiments.
      For example:
•Thomson notices cathode rays (electrons) being deflected towards a positive electrode => electrons must have a negative charge.
      • Rutherford shoots (positive) alpha particles at an extremely thin gold foil => The alpha particles usually go through, but sometimes just bounce straight back: There is a tiny nucleus which contains the atom‘s entire positive charge and almost all of its mass, orbited by the aforementioned electrons.
Thus, people had a basic idea of what an atom was like.

It seems like all these energy and masses big or small, electromagnetic to strong nuclear forces or mass due to interactions to gluons to quarks is all running almost the same theme. Apparently the higs boson is only responsible of 5% of mass.

There is a mistake. When you pull Earth and Moon apart, the sum of their masses increase, that is right. But the energy comes from the work that is required to pull them apart, not from the binding energy, which has a negative contribution to the total mass of Earth plus Moon. So, the mechanism that pulls Earth and Moon apart supplies the energy and as such the mass.

The explanation of the earth and the moon is a great metaphor for binding energy but gravity does not have mass because it does not have mass nor does it have energy to convert to mass. This is the problem still unsolved by scientists but we do know the relative value of the gravitational constant.

The annoying synthesized voice is more than compensated for with the extremely good 3D modelling. This is the first time I've seen a model of Little Boy done correctly, with the 9 outer rings being shot down the gun barrel to ride over the 6 inner rings. The steel target case at the front was well modelled, although in reality it had a much bigger diameter, the full width of the bomb! Regarding thermonuclear bombs, the specific design of these bombs is still classified but enough information is out there we know plenty about them. However, opinion is divided about the role of the styrofoam; many have said that the x-rays turn it to plasma and it's that plasma which heats and compresses the secondary. I've also read that it was there simply as padding for the secondary, and it was just the high-energy x-rays flowing down the radiation channel on to the secondary casing, and causing it to ablate which pushed the cylinder inwards and thus starting the fusion reaction. Well, who knows?!
Some solid science and good 3D modelling here made for a very informative video.

There is one step I don't understand: The Earth & the Moon acquire the energy of gravity by losing some of their mass; Similarly, the atoms acquire the energy of strong nuclear force by losing some their mass. That is to say, the corresponding energy by atoms' losing weight has become the bonding energy of new atoms. Then where comes the energy for explosion?
Or only a certain part of the corresponding energy by atoms' losing weight becomes the bonding energy, the other part creates explosion?

Energy for the explosion is comming from the mass change... everything was well explained in the video... just watch it again until all the bricks of the knowledge gonna find its proper place.
And energy is never lost its just going inside the atom core as mass or outside as energy=>explosion/light.

The binding energy of the nucleus is a part of its rest mass, as the atom is split, that rest mass is converted to thermal and x-ray energy through E=mc^2. Thus a tiny amount of mass is multiplied by the speed of light squared to become an absurdly large amount of energy.
If you need to understand matter/energy equivalence, then a different video is a good idea.

Also, gravity is not a force per-se, but merely a consequence of objects moving and existing in a space-time field that is warped by mass.
Also gauge bosons might all be virtual particles of a sort, as they lack inherent mass, but have energy, and thus might be described as space-time field perturbations in their own right.

The interior view of the Little Boy is wrong. The mass that is shot down the barrel, in real life, exceeds one critical mass. The rings of Uranium had to have spacers to avoid premature chain reaction. This is where the styrofoam is really used, between the rings. The functional explanation of the fusion bomb is also wrong. Wikipedia has a much more accurate description.
