A-train may not be as fast as the flash, But you gotta remember. Speed = power, The flash can actually hurt superman if he punch fast enough. In a way… being able to punch at mach speed is pretty damn destructive.
What I like a lot about this show is that it's the opposite of the usual superhero movie/series. In The Boys it's the regular people without the powers that are the good guys, and it's the superheroes that are pretty much the bad guys (from a certain POV that is)

What Homelander could’ve done is simple : he could’ve not shot up all the controls, simply snapped the neck of the highjacker, flew down to grab a seasoned pilot while mave is making sure the plane is going straight, then fly the pilot to the airplane and have him land it safely.

Your comment is disregarding very basic laws of physics and logic. First, Homelander would have to go down to the nearest airport and get lucky enough to find a pilot. Secondly, Homelander can move faster than sound, so he would have to somehow figure out a way to fly the pilot at a speed faster than sound without obliterating his body, which is impossible. Thirdly, even if Homelander somehow managed to fly the pilot to the sky in one piece the pilot would still die because most planes fly at an altitude of 30-40,000 feet in the air, and at that height, it's astronomically cold, there's barely any oxygen and the wind is moving too fast for any human's lungs to keep up with. The pilot would either freeze to death, die of asphyxiation, his lungs would explode, or all 3 simultaneously. Even if Homelander wanted to save them; he couldn't. Realistic laws of physics ensured those passengers death from the get-go.

They could also use a chair just in case, to protect the pilot's column (Homelander is easily strong enough to lift it). There are two major issues, but (spatial) physics isn't one of them. The two major issues were Maven being able to control the plane and not crash it and time to do all of that (even if they were able to use comms). The most intelligent would be to go to the nearest airport in the direction the plane was flying to, but it's hard to say from what the show showed us.

people don't want supes in the military because vought is a private company with private interests and the supes can be objectively horrible people a lot of the time (homelander, the deep, translucent, a-train, etc.). the supes are ultimately loyal to vought, who holds their contracts and thus power over them, and not to the chain of command or the u.s. military. if vought gives them an order that goes against what the military orders, it's a major conflict of interest and there's no guaranteeing what the supes will do, which is a liability in a combat zone and can potentially lead to disaster. plus the fact that if supes like homelander are given free rein to take military action on foreign soil there's a good chance they'll commit some major atrocities and human rights abuses, to be sure (even so far as potential genocide if someone went really bonkers.) at least, that's my understanding of it!

Jumping on the last minute isn't gonna do much for you. For starters, the impact on the water would split your body open on a not perfect jump (thanks to inertia you would be going down at the basically the same speed as the plane, even if you jumped). Then you risk (if you don't jump well) getting cut by either one of the wings or absolutely fucked by one of the turbines (for example, if you jump on your feet upwards air resistence will nullify inertia almost immediately on the "x" axis and "send" you in the direction of the wings/turbines). So yeah, it's possible to survive, but you have to do a perfect jump and the risk of dying is still high, and you're most likely to break quite a few bones. Also, Lamplighter (the guy M.M. says fucked Mallory's grandkids) is the guy that retired in the first ep and Starlight replaced.
