Very late reply but to be fair it is speculated that at the beginning Seelkadoom was just toying with them and didn't utilise the full power of the chaos emeralds until AFTER eps 5. He basically got pissed after Sonic managed to knock him out and decided not to hold back anymore.

Not really it’s just sake of the gameplay that they had to make Knuckles useful and a character for you to use but in reality he shouldn’t be able to touch Seelkadoom
