Just as how the ufo was the reason so much weirdness was attracted to gravity falls. It is the same principle, the ufo in gravity falls was a weird magnet, and Unicron acted as a transformers magnet.
Also, in Transformers Prime it is shown that Unicron itself is earth without him the planet will die. Therefore, prime doesn't kill him he just puts him back to sleep.

It's possible that he either knew about this scheme but never iniately revealed such, or given that he's a bounty hunter simply didn't care about the reason why and only sought reward from what he was hired to do.
