Other than physical strength (since Nihilus doesn't have a physical body) and dueling Vader has no wincons against Nihilus. Nihilus has access to most Darkside abilities and Vader's resistance against draining is useless because he was specifically trained to resist the draining effects of The Dark Reaper which is confirmed to be nothing compared to Force Drain. And it doesn't help that Anakin can only resist draining for a few minutes at best.
