Not the same thing, but Greg Bear has 2 books kind of exploring this idea. The Forge of God(1987) and the sequel The Anvil of Stars(1992). Without trying to spoil anything, it is basically a dark forest universe. I personally enjoyed the second book more than the first.
Sure, but would they be looking for it? Didn't bother to check on how humanity was doing, probably didn't even properly track down where signals were being sent from given they gassed the whole system. Why bother decoding it at all?
No ill will intended but that caveat sounds more like star trek mumbo jumbo. The supervirus itself theoretically could prevent cells splitting but most eukaryotes would've died within weeks food or no food if so. The simpler explanation is that if you merely flipped the switch off our power generation alone billions would die of starvation before we could recover and that scenario is nothing compared to near immediate cessation of germination. This is a mass extinction far worse than the permean catastrophe. You won't have an ecology to survive long enough to even try.

Why wouldn't they use cloning until they found a fix?
There may have been a flaw with their cloning technology. It may also be that the viral attack did something to prevent cloning from being successful.
