Instead of using so many clamps, which I don't have, what would you think of using a couple of 18 ga pins, delivered by an air nailer, as an aid to keep the glued surfaces together?
Would this jig also work on a router table instead of a table saw ? If you find that you would move that dial indicator often because you need more travel, you can get 2" and 4" travel models. the 2" ones can be in the $20 to $30 range. The 4" ones in the $100 range. Are you relying on the friction fit to hold the shaft to the carriage? No set screws or something ?
If the drill is square to the table,in the drill press, then drilling the two bushing holes and three rod holes at the same time might improve alignment.
I love your work, so don't take this the wrong way, but I think this one is a little over the top. A simple jig, but a little more than it needs to be.
Well, I would just use a stop block on a table sled made for dado blade applications. and set the blade to the right hight and cut. But jigs are always fun too!

Among my favorite design details: every piece of wood has a mini-chamfer, which gives the entire assembly a soft appearance.
Yes, I always go over the parts with a palm plane to chamfer all the exposed edges. Makes everything feel so much nicer to the touch.

Nothing wrong with using nails if you don't have an objection to using nails.
