Jotaro didn’t have to worry about DIO’s followers hunting him down and he was able to be a father to his daughter. Irene is Jolyne with a normal life, the bittersweet ending and Emporio crying is because they don’t remember what happened. Also why wouldn’t it be them if we got shown a Jolyne and Jotaro who looked weird and different from regular Jolyne and Jotaro and whom Emporio didn’t really react to with sadness.
