You are supposed to end VMware Workstation VMX from Task Manager. Not VMware straight from the Task Manager. Its because the VMX process will be still running in the background.

/dev doesn't work because that is where the volumes are mounted and the kernel's protected files are there (/dev/random and similar). /proc is the communication between userland and kernelmode, so it cannot be deleted by anyone other than root.
You know you screwed up when you deleted the VMWare tools to open the VM. I think I found where they actually did that too... at 17:59 Diana deletes a file called 'vmlinuz'. Notice the letters 'VM' in 'vmlinuz'. I'm no expert in any way, shape or form but I think that was the companion file that gave VMWare control over the VM.
That wasn't the file that was keeping the VM running. I theorise that the /usr/ folder had all the VMware tools inside. vmlinuz and initrd.img I have seen on a real machine after installation of Linux.

You actually can't log in as root because on Linux Mint and Ubuntu the root account is locked upon installation (it exists but has no valid password). You are intended to do administration as a normal user who has permission to act on root's behalf. This is done so someone trying to hack your computer doesn't automatically know the name of your most powerful account. :) So logging in graphically as root is possible if you unlock the root account or use a different Linux distro (however some graphical programs don't expect you to be root so some of them crash).
You could press Ctrl-Alt-F1 and log in in text mode to get full-screen bash terminal... Except, bash was in the bin folder, which you deleted. But you wouldn't need xterm or GNOME terminal or anything. You can't shutdown because there's no VMWare Tools left, but I would think you'd be familiar with that situation on "exotic" OS. What you have to do to simulate physically pressing and holding the power button, or flipping the switch on the wall socket, is to Power Off the VM, and accept the warning about unsafe shutdown. You only killed the VM management UI, so the VM will still be running in the background, but the next UI you opened isn't the UI managing that VM. A reboot of your host computer will fix that, though you may have to agree to forcefully power off the VM at that point.

It could be quite difficult without a backup, because there can be a surprising number of things that are very picky about having exactly the right permissions on every file and directory. I learned that the hard way when I thought it'd be a good idea to use Git to manage changes to /etc. But Git isn't really designed to restore file modes perfectly, and it eventually screwed them up and broke a ton of things. Fixing all that was a royal PITA, and that was just the /etc directory.

The linux "usr" folder holds *almost all* the vmware tools, she actually broke the internals of the virtual machine.

I think when you deleted the usr folder, it actually deleted VMWare Tools by accident. So probably that's why you couldn't power off the machine.
