On the Elm-topped strat, I routed for the pickups, drilled for the string ferrules, aaaand made some design decisions about shaping the body and adding binding.
To get the string through holes lining up, drill the outer pair right through, then the rest half way through. Turn the guitar over and use the bridge plate as a template again, lining up the outer holes, and drill the intermediate holes half way through again, they should meet up somewhere in the middle! and both sides should at least line up.
