I think he just played through Ceres Station on the VC and then switched to the hack on an emulator, most likely during the black screen before the ship lands.
Adam is not the least cool aspect. He is an extremely interesting character. I feel like people hate the story because they don't understand and well. It does kind of fuck with the cannon

That's pretty much what happened.
It noticed an Omega Metroid, its predator, was in the room, so it decided to help destroy the bigger threat.
It also notices that you previously damaged the omega, and decided to finalize the kill.
