If you're making a wall hanging or other quilt that will never be washed, removing the freezer paper is optional. If the quilt is going to be washed, you will want to remove the freezer paper. For the windows and doors and anything that you stitch all the way around, you can cut a small slit in the fabric underneath the piece you just added and pull the freezer paper out through that slit (or you can remove it prior to appliqueing the piece on).
