Selective breeding DOES have disadvantages (for the animal). Selective breeding specifically and entirely for milk production, for example, can (and often does) compromise other parts of the animal. Cows typically get to breed with each other more randomly, and that means all of their genes and traits, more or less, balance out. But when you selectively breed for one thing and actively ignore everything else, they suffer in areas. I think the guy who denied that knows very well that he's misleading Vice, but ultimately, he cares about profit.
Where did he say he selected for milk yield and nothing else? Yeah, I disagree with the dairy economist, selective breeding's biggest disadvantage is that it reduces the size of the gene pool - as you said it may cause negative genes and traits to be overexpressed while trying to express a positive gene. Another issue is that eventually, it may cause interbreeding as there are so few non-related animals. My parents are dairy farmers, a much smaller operation than the one shown on vice and they're not based in the USA but one of their problems is getting suitable bulls for breeding (bull = male, cow = female). There are very few breeding bulls available due to a variety of reasons (most bulls are used for meat production, you only need one bull for one heard of cows - so it makes little sense to keep additional bulls around and selective breeding - less sophisticated than the genomic index in the video but in general bulls that are likely to produce cows with good milk yield would be chosen for breeding).
They also live much shorter, out producing their health. They may only live for 4 years instead of 10 years. You then have the cost of all the down time to consider of waiting of a calf to grow for 2 years before it is producing any milk.It will take most of its first lactation to even pay for the cost of raising it.Less productive cows that live longer have their advantages
