Here's an odd take that might be interesting. How about some of the music relating to the Black Armoury? Whether it be stuff from Scourge or tracks that made parts of certain cutscenes, I like the image of Ada-1 having to deal with Nightmares...
I love all the Nightmare tones and Pyramid synths, so any track that can have them added that makes me think of reliving those moments buf facing Nightmare bosses would be cool.

I don't think the second half of your piece it works as well as the first. I believe this because the original track's second half served the purpose of contrasting the first by being less... foreboding. Your "pyramidified" lacks this quality by making the entire piece terrifying instead of only the first half.
Though I suppose one may argue that is the point of "pyramidification", what was once familiar being encroached by the hopeless inevitable of deterministic fate. I dont know if there was any other way you could have done this.
Edit: that said I think the first half is really cool either way.

What I tried to do here was have the pyramid synths raise in octaves as the climax of the track approaches. Similarly to Tenebrium.
So when you're in the action sounding part the pyramid synths are meant to sing the melody in a lighter sense the further you go in. Then when the piece goes back to what we hear at the start the dark elements return.
These pyramidified mixes aren't always meant to drastically change the cue's original tone but rather put a fun twist on it. What was hopeful before can be darker or more mysterious.
