Autotune can't fix crappy vocals, but pitch correction does. Autotune tunes your voice itself depending on what key, hence the prefix "Auto" meaning self. So which means bad singing with autotune will sound like crap cause it couldn't recognize the note and the key you're singing in. And that's why you do pitch correction first and then autotune.

In protools we avoid this issue by applying pitch correction directly to the audio clips using the “audio suite” menu. This is a unique workflow that most DAWs don’t offer. Most DAWs force you to use autotune as a mixer insert which creates the timeline related issue you’re complaining about.
