@ellnats In Megaman Power battles 2, if you finish the game with Bass, you see the ending where he and Wily are arguing like always. Wily tells Bass not to get cocky, since he can be replaced. That is when he shows Bass his newest production. At this point, Zero's body is half complete. Bass then scoffs and tells him he will destroy this and any other robot Wily makes, proving he is superior. The metal to make Zero was found in Megaman 8.
@ellnats Protoman was made my doctor light and wily, but mostly light (since wily was just his assistant). the closest your going to get in comparison to that is Zero is future Bass, or rather Bass 2.0
@themegafan98 what they should do is make Axl (since the ending in X8 shows he has the chip that makes them go maverick) and Zero go maverick in the beginning of the game with them being the semi final bosses and you have to use X the whole game with Dr. Wily being the last boss by using Sigma's body. Then there should be a New Game + that allows you to use Zero and Axl =D. That is what I think should happen

The final boss, also simply known as "yami" is the physical manifestation of all the darkness and evil in the world, something Amatarasu is trying to purge. So Yami Yugi= Dark Yugi, though frankly it has nothing to do with Yugioh. Now you know.
