I am still new and find that at 90% I struggle off the ground. If I get the weight up I have no problem above the knee to lock out and can complete touch and go reps much easier then pulling from a dead stop. Why aren't box squats beneficial for squats? It trains literally everything except your quads. Quads are important but so are your glutes, hamstring and lower back.
You kinda answered your own question. It trains all those things except THE MOST IMPORTANT MUSCLE. Using your analogy it has about as much carryover to a squat as a skull crusher does for bench. Between the amount of volume needed for the comp squat and deads you are already at a good amount of glute volume. With the remaining amount of tolerable volume left there are just better alternatives than a box squat. If we are talking about triceps then I'd say the argument holds too. Why do a skull crusher when you can close Grip mention and get better carryover to your bench? Like sure skull Crushers can be a reasonable choice for extra hypertrophy but that's an indirect benefit to the bench when compared to a close variation.
I train opposite stance (conventional) regularly, rotating between pulling sumo and conv about every 3 weeks in training. That seems to keep me from getting too beat up. Also a long, slow warmup with dynamic stretching, activation drills, etc.
some people just don't have the hip structure. I myself can pull deficit sumo, wide stance box squat with no pain, ive got strong adductors and my narrow stance squat is weaker than a moderately wide one too.

Two other good exercises I like: Basically a halting deadlift + (not strict) row. Use the momentum you generate off the floor to row the bar once it gets just below the knee. Small deficit Coan style deadlift: pull from a deficit, lower maintaining tension, this way when the plates are just touching the floor your hands are about where you'd normally start the deadlift taking bar bend into account. Touch the ground as little and lightly as possible before pulling again, or even don't touch at all, Spoto style. Massive overload at floor level.

Also don't continue progressing in weight if your scapula keeps moving. If you do so you'll just be setting yourself up for injury. Personally I don't like face pulls, so if you don't like those try out a high row where you touch near your nipples/upper chest. Keep the weights light and focus on feeling the contraction, try to really retract your scapula you may even want to do these unilaterally (one side at a time)

Great! I always have weak legs so starting deadlift is hardest part. I could do from knees 300kgx5 but from floor only about 220kg. Chicken legs ha ha. Those result from 25years ago. Now I mostly running and cycling. Of course 2 times per week some basic strength exercises and core work. 54 can't do same weights as 25. Still like gym it is my temple ha ha.

I would suggest doing all training with only dead stop reps. In addition just keep working on the starting position and tension.
what if a person (ME) is very bad at rep work? Like, lets say I can pull a single at 9 rpe (210kg) but at the same time I'm dead after 150kg x5.

Having a really good warm up does the trick: Cossack squats and Frog stretches are my favs

I have the same issue with my scapula... doctors said it was further forward than it should be thus causing shoulder issues

I have heard weightlifting shoes can help leg drive at the bottom of the deadlift if your doing conventional due to slightly different angles.
I ran a training block with heels and this is true. I could get more quads off the floor but the trade off was a harder lockout.
