I'm honestly not sure myself! I think the color clips might've been a way for the producers to denote the "first choice" clips for inclusion on the Blu-ray/DVD, and the black and white clips were "second choice" if there was space for them, but that's just my speculation. On my video source for the clips, most (but not all) of the deleted scenes are in color, while most of the dailies/behind the scenes clips are in black and white (Sam in the tunnel and "the poem" were the only exceptions). Obviously all the final choices were in color when they were published on the Blu-ray/DVD.
