I hook the water hose to a faucet coming off a line on my pump so I'm flushing with pond water and not house water.

When you flush the filter with the garden hose attached surely the tap water would then kill of all the beneficial bacteria?

Correct. It would not be recommended to use treated tap water to flush your filter.

I was considering this filter, but it looks like it only has filter foam & no media inside for the bacteria to grow on?

Bacteria also grow on the foam, bacteria actually grow everywhere.
