I remember seeing this in theaters as a kid. Scared me. The idea of being out somewhere, isolated by yourself with some unknown lovecraftian monster is terrifying. Anything that can show you how small you are is terrifying
I sometimes hear people complain about how if the kraken can just suck a ship down like this, why doesn't it do that to the other ships later in the movie. Obvious answer is: this is a small fishing boat with a crew of 2 people, the other ships were actual war galleys that were as big or bigger than the kraken itself.
There was a 3rd guy aboard this ship who was asleep actually. But yeah I see what you mean. Though I do notice that despite that, the Kraken spent a lot of time on those other ships attacking the actual crew instead of the ship itself. And that once it did start attacking the ship itself during those parts, it absolutely destroyed those ships. Still though, this ship would have definitely been easier to take down than the Black Pearl or The Coincidence was.
My idea was that it matches Jone's feelings towards the ship being attacked. Here with this first ship, Jones isn't really feeling anything towards the ship as he probably doesn't even know it's there, so the kraken just takes it out swiftly and simply. With the second ship, Jones is furious, so the kraken takes it's time to cause as much pain and chaos. Also seeing that he specifically forced bootstrap to watch the kraken take down the ship that Will was on, it would make sense that he would want to give bootstrap a show. Lastly for the third ship, Jones knows he already won, and is pretty relaxed, so the kraken does the job slowly but calmly, in an almost gloating manner, just to rub it in. But now reading your comment, I realize it makes a lot more sense than my thinking.
Interesting how it uses its tentacles to drag down ships later in the film but in this instance no part of of its body protrudes above the surface. Makes me wonder how it managed to do so without revealing itself above the water. Maybe it used its mouth to grab the hull of the ship.

00:29 You'd think that something that colossal going that fast would disturb the water, but nope. Nobody could even tell it was there until it was directly beneath them, ready to decimate their entire vessel. This was a good first scene for the Kraken. It shows what the main characters are truly up against. What could they REALLY do to something of that size in the open ocean on a wooden ship? Later on they ended up fending it off pretty well, but it literally didn't matter at all. This thing would've been truly unstoppable if it weren't for the writers killing it off screen lol
And so, these 3 random innocent sailors were dragged down to the depths by a beast they had no knowledge of nor quarrel with, sent by a man they had no knowledge of nor quarrel with, forever doomed to rot in the eternal madness that is Davy Jones' Locker.

Well, to be fair, the ship in this scene was about the size of a sloop, it was much smaller than the trader ship that later got smashed and the pearl, so, of course the kraken would be able to pull the smaller ship down in one go.

Well, Beckett forced Davey Jones to kill it himself. So really no point to show how the Kraken died.
