I don't think that's the case. I am using the ultimate crosspath mod, and I am also getting the elite sniper icon when I activate homeland. But I am not using the mystery mod, therefore I do not get the crate animation. I buy and upgrade towers normally. I think it has something to do with the ultimate crosspath mod.
Honestly a way to balance them would be instead of having like a 'tier 5-5-x' Option have a '10 tiers' option. Instead of using the exact tiers it is just the number of tiers. Their could be times when you get a 5-0-0 from a '5 tiers' or you could get a 2-1-2 from the same box. I don't know exactly how to handle that as I am not a Modder yet, but that would be interesting! Edit: After looking at it some more, 'Balanced' isn't exactly what I should have called it, but I do think that it would add an additional depth of thinking to which ones you buy. With a look a little bit later, I am thinking that it may not be as balanced as I though but it still would be both interesting and a joy to play.
The balancing issue here is not that (in fact that just sounds even more unbalanced to me). The issue is the wide variability. A 5-5-x could be a garbage 5-5 (such as perhaps a village) or a godtier 5-5 (such as that super monkey). By making it the tier count you're increasing the variability even more, meaning that if you get 5 tiers you might get a 2-1-2 village that does nothing, or you might get a 0-0-5 super that's won you the game.

In this capacity, if you were to buy a 15 tiers option you would be nearly guarantied to get a good one, while a 5-5-x could give you something like a 1-5-5 sub (Like it did for ISAB) and be miserable. Almost all 15 tier towers are at very least serviceable, so the higher tier counts would guaranty some better towers. (There are always outliers like a 5-5-5 village isn't going to beat 63, but your chances are higher than they would be otherwise.)

Before i try super monkey on winter park close to the that thing with water and beat up to 30+ even though because of that buff before now is very goood because of round 30 winter park on a spot the best way to not make it almost very good is to incrised the price to 3.7k but to not be to expensive decress the price of tier 1s by 100 money tier 2s 200 and tier 3s 1k.

The 5-4-5 sun god probably didn't have sacrifices coded into the randomizer hence why it wasn't insanely broken
