This process here, drilling out from the shop heads on a spar, is the only thing that makes me willing to consider accepting some laser-cut parts. I have some dimples with "notches" that I have meticulously cleaned up to the best of my ability, and I am praying that effort will mitigate cracking during riveting to the skin.
I thought the same thing.. didn't want to mess up the spar, then I counted how many holes I pushed out of spec in order to file out the cracks, which was the previous guidance from vans.. when I looked at the Numbers and thought honestly about how I would feel about constantly checking the bottom of the fuselage for smoking rivets I made the decision to drill them off the spar.
Have you tried using a rivet shaver in the countersink cage? I had to remove some shop head rivets building my RV 14A. I used a rivet shaver head in my countersink cage set .002 shy and had no problems removing rivets and you don't have the worry of enlarging the hole.

I tried that and did not like the results... I was probably doing it wrong
