I have seen limiters interfere before. Check your no lift shift settings, rolling anti lag, etc. if they are on try it with them off until 2 step works.
As an electronics Tech. I think it would be a plus to take a closer look at any relevant sensors that need to "talk" to each other for the two-step to work by watching their actual waveform live on a scope if possible, wiggling connectors/wires to see if there's any intermittence. Every ECU has its own set of parameters for reading the sensors and even though it is showing live on the monitor doesn't mean there's not some noise or "hash" in the signal that's preventing things from working together. Of course, leak test any vacuum/boost lines blow off valve Ect. and if any firmware/software updates in the ECU or... the computer tuning it have happened that can cause issues as well. I have had it happen with HP-Tuners before just by running a newer version of it on a different laptop and newer version of windows. Cool to see Hondaru back!
Might be worth taking the map out of the ECU and read through it, make sure limiters and stuff like "Activate at:" or something similar. Then upload it to the ECU as a fresh tune, can help to actually clear out logs and other maps that aren't needed anymore. TPS might also bring some problems, can't hurt to recalibrate (or see if it's still working). If you'll burn another alt it might be worth looking into aftermarket units (much like the car audio alts, Mechman etc.) and strap the ground wire directly from the alternator on the mount to the battery and head (for the itty bitty more spark, you might have heard of"Hot Washer" but don't go that far lol)

I was thinking something like this might be ur issue. I'm no expert but maybe since u are getting more voltage that has maybe changed something somehow. This sounds like a possible culprit and something to look into
Thinking about Brent's issue at the last event, how he goes on and off the throttle a few times before the 2step is activated makes me wonder if it is the tps possibility failing? I know Kyle mentioned issues with cheep ones failing.(airboat video) maybe talk to fuel tech ask if there could be a coolent temp collation preventing 2 step until it reaches temp?

Your log showed weird stuff with the vss. So if it’s seeing some weird mph when you aren’t moving then it’s not gonna come on because it thinks it’s over the mph parameter set in the two step settings. Set the mph parameter to 25mph and see if it will work then. Either way the vss being bad is going to cause issues with the two step working properly. Might help. Might not lol. Figured it’s the best shot considering what was all mentioned in the video. Good luck bro.
Make sure resistor plug …. My car on fueltech and freaked out on the dyno when I tried to run the non resistor 9s …. Swapped back the the crazy expensive resistor plugs and was mint 😂

Hello Emilio , is Safe mode enabled on o2 correction in the alert settings in fueltech ?. if the map is off too much at a certain spot it will go into safe mode if o2 correction is maxed out ( sound like it is cutting fuel)
You could have a corrupted file, reload a new map, or go through every tab and verify every setting, also check and clean all your ground wires, or check the ecu software with the manufacturer
It's something in ur computer & or tune shift & rev safety settings..this other guy with a Holley efi on his S10. Had the same issue with his v8..turn out to be one of his rpm safety settings was set way to low to stop the engine from over reving..that's the thing about these high tech fancy computer system they will do what the settings are set at..
Tp sensor or crank sensor. Otherwise it’s in the tune. Maybe start on the fresh one you saved and see if you can. If still no try a whole new tune just because it’s quick and simple start point.
Definitely kind of a weird issue. Might be a glitch in the engine management. Unless it is sensor related or something changed when the battery was disconnected.
You said you were having vss issues. Idk how you’re doing the two step, guessing via button? Go to sensors and calibration, inputs, 2 step, disable 3 step to make sure that’s not messing with it (it defaults to 2 step input if enabled) and then make sure 2 step is NOT by speed/vss, and make sure front/rear wheels is deselected. Set mph to deactivate stupid high, like 255. If that doesn’t work, make it a dashboard button, that’ll prove out your wiring at least
Sounds like a down chip or connector pin did you already check the negative I'd put the alternator in bench tester before leaving store everytime to check it's rated peak out the box just for piece of mind
Change the tune and re-flash it and see if that fixes it maybe something got corrupted and check all the pins in your AC. You make sure nothing came unplugged.
i have the same trans in my subaru if the strain gauge is setup correct you can hold the lever no prob i shift at 60MS with on full load same power as you are now . check my page four strokes performance

Could be the speed sensor. Now that it's calibrated it's not registering when you're at a stop. Set 2 step to 5mph on the speed sensor possible fix?

My guess is the fuel tech Has a box unchecked for the 2 step. Or the air fuel sensor didn't have enough temp in it like Brent's freedom civic.

Voltage change will definitely change things in the calibration. also, did you adjust timing? That could be a culprit.
Dude you change the alternator, ALL SENSORS work on voltage variation as the communication method to the ECU.
What that means you need to retune

Check your electric load detector has to do with the the battery or some grounds
