I'd argue there is an even more obscure enemy than Bowser's brother and its actually from the same game. The sky bloopers, which were literally just slightly pink-ish bloopers from a single level in the game.
Flying Bloopers appears in at least one more level because I distinctly remember one being in a castle, close to a row of ?-Blocks. I think it's either 8-4 or D-4.
The most obscure enemy in my opinion (because I never see it mentioned even as trivia) is the Bouncing Blade from Super Mario Advance. Not only is it exclusive to a *port* of Super Mario Bros 2, not only does it only appear *once* in the entire game, but it appears in an out-of-the way bonus area: a jar in world 5-2. It stretches up and down, poses almost no threat, doesn't move, and can only be defeated with a Starman. Its sprite is also... bizarre. It looks almost like a debug enemy that was left in by accident.
Wart wasn’t in Dream Team for two reasons 1. You don’t go into Mario’s dreams. You go into Luigi’s. 2. It’s established that every location of the real world has a corresponding section of the Dream World. Dream Team doesn’t take place in the Mushroom Kingdom, so the odds of seeing Wart again are as good as seeing anyone else.
Bowser would definitely be a Fire/Dragon type. A Goomba: Ground maybe? A Koopa: not sure, needs more research. Lakitu would definitely be a wind type or at least part wind type.

It’d be cool if we got a Mario RPG where the more obscure enemies are stand ins for the typical Goomba’s, Koopas, etc. like the Strollin’ Stu enemies are stand ins for the Goombas, the Koopa Troopas come in Blue and Yellow variants rather than the Green and Red, the Ant enemies from Super Mario Land 2 are stand ins for Shy Guys, Madpoles are stand ins for Cheep Cheeps, etc.

My favorite obscure enemy that always comes to mind is Otto from Donkey Kong 94. The octopus that latches onto you in the second Iceberg world stage. That game in general had many one-off enemies.

I was thinking requirements being a distinct design, appearing the least but with small impact so not a boss. Which sounded like the vampire guy, with only a single one that went down like any enemy, and rather distinct looking.
My current understanding is that SMB2 started as a prototype for a more vertical Mario game, then got repurposed as Doki Doki Panic as a promotional game, then that game got repurposed into it's original purpose. Also, Wart does get a cameo in Link's Awakening under his Japanese name. And that game is a dream, too. Tho, I'll admit it would still be cool if he showed up in a dream based Mario game, too.
My favourite obscure enemy is the Squiggler. These baby wiggler appear in only ONE level in NSMB for the DS. There is also ONE as an NPC in Mario&Luigi: Bowser's Inside Story (and its remake), but that's it.
And the only time you can talk to squiggler is before the fight against wiggler when he’s teaching you how the carrot minigame works and only has like 2 lines of dialogue
Wart appears in Link's Awakening as Mamu. Also in a dream. He must be like the Freddy Krueger of Nintendo games...minus the killing. Also, the Nipper Plant isn't really a common enemy. Its only appearance in a 2D Mario game was SMB3, up until Wonder where they finally made a comeback
Nipper plants are definitely not a common 2d mario enemy but on the contrary, they are quite common in the yoshi's island games, even having spore forms. I'm pretty sure the nipper plant has appeared in more yoshi games as opposed to 2d mario games

I was obsessed with these mario enemies as a kid their design is very creative its a type of design that only exists in video games and was very different from other stuff. i guess a lot of the enemies in the older games were just designed around hardware limitations. i remember seeing certain types of enemies in super mario world or mario land and wondering why they are not in the newer games .
One enemy I've recently come to know is Panser from SMB2 USA. Not a particularly interesting enemy but I am quite fond of its official art from Super Mario Advance. They seem chill.

in terms on obscure mario enemies none of these compare to my boi: the fleepers from Yoshi's Island DS. I know its more of a yoshi game and fleepers are more common than the "walking fire ptooie" but I love them anyways.
Yoshi’s island ds isn’t mainline, but you know what is: Yoshi’s island, which has georgette jelly which only appears in one level or the hanging ghost which also only appears in one level. Or the muddy buddy (but technically that’s not an enemy)
The “Ant” in SML2 has such a generic name in comparison to its variants because the names of these enemies contain the word “ant” in English as a pun in all of them. ChikUNTO for spikey ant, with “chikuri” being the Japanese onomatopoeia for spikes (similar to our “shing”). DokANTO for kaboom ant, with “dokan” literally meaning “kaboom” in English. Finally, there’s GorONTO, with gorogoro being the Japanese onomatopoeia for something rolling (no equivalent in English). Interestingly, Ant’s Japanese name is Antotto, which is odd that it ended up being simplified in the English manual, but maybe someone at NOA thought it could be mispronounced as “ant-auto” instead of the intended “an-toto.” That’s just my theory though

Objectively speaking, yeah Bowser's brother is probably the most obscure enemy in the Mario series. But the color being added in Smash and an explicit "tip" that mentions the coloring being a reference to this enemy might just make it more recognizable than other enemies.

Thought you were also going to mention Bowser's other 2 brothers as well. Blue Bowser was a result of Bowser on a castle level, in other words, a glitch and oversight. This is why he doesn't return in All Stars because Nintendo corrected it. What is also unknown is that if you place Bowser in an underwater level, he gets a white and red color. Though he never appears in an underwater level, I thought it's worth a mention. I think he also gets another color for sky levels, but I don't remember. When Miyomoto was asked about Blue Bowser, he says that Blue Bowser is not Bowser's brother, and he also doesn't exist. However, he says that Bowser does have a brother but never elaborated on it. In Smash Brothers Melee, if you acquire a certain threshold when you get to the Bowser fight in the story mode, he uses the black color. Strangely, the black bowser also has a trophy in the cutscene when he turns into Giga Bowser. The black Bowser also appears innevery Smash game, combined 6 the interview, a theory is that the Black Bowser is Bowser's canon brother. Although I think both blue and black are both Bowser's brothers. Mostly due to the original Bowser being grey-blue in his design and black bowser appearing more as the kaiju that the Mario crew always envisioned.
I feel like the most obscure character is the second Mario from Donkey Kong Jr. We still have no idea how that game had two identical Marios, the best we can guess is that he's Luigi before getting his green clothes. Speaking of which, Stanley sticks out like a sore thumb when you remember he's the protagonist of the third Donkey Kong game and has never come back. Even Junior returned in Mario Kart Tour after a long retirement!

Rex from Super Mario World is also a pretty obscure enemy methinks. They didn't make a lot of appearances in Mario games after their debut. There was also just a decade-long gap where they didn't use them for anything at all, between Super Princess Peach and Minecraft: Wii U Edition. Last time they appeared was in Mario & Luigi: Superstar Saga + Bowser's Minions, back in 2017.

Nipper plants are definitely not a common 2d mario enemy but on the contrary, they are quite common in the yoshi's island games, even having spore forms. I'm pretty sure the nipper plant has appeared in more yoshi games as opposed to 2d mario games

I was obsessed with these mario enemies as a kid their design is very creative its a type of design that only exists in video games and was very different from other stuff. i guess a lot of the enemies in the older games were just designed around hardware limitations. i remember seeing certain types of enemies in super mario world or mario land and wondering why they are not in the newer games .
One enemy I've recently come to know is Panser from SMB2 USA. Not a particularly interesting enemy but I am quite fond of its official art from Super Mario Advance. They seem chill.

The “Ant” in SML2 has such a generic name in comparison to its variants because the names of these enemies contain the word “ant” in English as a pun in all of them. ChikUNTO for spikey ant, with “chikuri” being the Japanese onomatopoeia for spikes (similar to our “shing”). DokANTO for kaboom ant, with “dokan” literally meaning “kaboom” in English. Finally, there’s GorONTO, with gorogoro being the Japanese onomatopoeia for something rolling (no equivalent in English).
Interestingly, Ant’s Japanese name is Antotto, which is odd that it ended up being simplified in the English manual, but maybe someone at NOA thought it could be mispronounced as “ant-auto” instead of the intended “an-toto.” That’s just my theory though

Objectively speaking, yeah Bowser's brother is probably the most obscure enemy in the Mario series.

Thought you were also going to mention Bowser's other 2 brothers as well. Blue Bowser was a result of Bowser on a castle level, in other words, a glitch and oversight. This is why he doesn't return in All Stars because Nintendo corrected it.
What is also unknown is that if you place Bowser in an underwater level, he gets a white and red color. Though he never appears in an underwater level, I thought it's worth a mention. I think he also gets another color for sky levels, but I don't remember.
When Miyomoto was asked about Blue Bowser, he says that Blue Bowser is not Bowser's brother, and he also doesn't exist. However, he says that Bowser does have a brother but never elaborated on it. In Smash Brothers Melee, if you acquire a certain threshold when you get to the Bowser fight in the story mode, he uses the black color. Strangely, the black bowser also has a trophy in the cutscene when he turns into Giga Bowser. The black Bowser also appears innevery Smash game, combined 6 the interview, a theory is that the Black Bowser is Bowser's canon brother.
Although I think both blue and black are both Bowser's brothers. Mostly due to the original Bowser being grey-blue in his design and black bowser appearing more as the kaiju that the Mario crew always envisioned.

I feel like the most obscure character is the second Mario from Donkey Kong Jr. We still have no idea how that game had two identical Marios, the best we can guess is that he's Luigi before getting his green clothes.
Speaking of which, Stanley sticks out like a sore thumb when you remember he's the protagonist of the third Donkey Kong game and has never come back. Even Junior returned in Mario Kart Tour after a long retirement!

Rex from Super Mario World is also a pretty obscure enemy methinks. They didn't make a lot of appearances in Mario games after their debut. There was also just a decade-long gap where they didn't use them for anything at all, between Super Princess Peach and Minecraft: Wii U Edition. Last time they appeared was in Mario & Luigi: Superstar Saga + Bowser's Minions, back in 2017.

Bowser's Brother is directly referenced in Bowser's tips section in smash ultimate. I'd argue that, since tips show up on screen in loading zones, this reduces his obscurity since a good chunk of people know about him and why that skin is in smash.
If Nintendo wanted to reintroduce this obscure character, you could go with the whole 'Cooler raging at being overshadowed by his brother Frieza' angle
