So to clarify that Ampelmännchen thing once and for all: New traffic lights in the former western part of Berlin have been constructed using the "Ampelmännchen style" for several years now. So yes, when you see a non-Ampelmännchen you can be sure that you are in the west, but it doesn't work the other way round.
Berlin for sure is more urban and I guess cooler than Stuttgart. But as someone who's grown up in Stuttgart I still love it here. You have to keep in mind that for a Großstadt, with a population of around 600.000 we're quite small, which I find very nice because there's always stuff going on but it's not a huge, crowded city. Plus we have a lot of historical places (check out Solitude Palace!), the Black Forest is not far from here, we have quite a few seasonal festivals, we're not that far from other cities like Munich, Nuremberg, Frankfurt, and Straßburg, and we're actually quite multinational with every third inhabitant being a foreigner!
The first train you took actually was the "S-Bahn", its a network of suburban trains, mainly overground. The second, yellow train you took was the "U-Bahn", the subway, mainly underground. Some lines are above the streets though, as you saw. The train tracks in the street are from the "Tram", the Tramway.
Conner, don't be in such a rush to be fluent in German. It will happen naturally because you're living there. I'm an American in France for 24 yrs now. Like you, I moved here when I was 27. I've made so many friends because of my language "problems" haha. Remember the other day when you were naming all the words that have to do with the face and you said, "chin hair"? Everyone laughed. With you not at you. You made their day with that comment! You made people happy and you weren't even trying! Just being a foreigner and making mistakes will make so many people laugh and feel good. What a gift you are to those Germans!
When you’re back in Stuttgart, try out the Christmas Markets. In Esslingen, there‘s a medieval one which is very cool, in Ludwigsburg there‘s a baroque one. The one in Stuttgart isn’t all that special, but it’s relatively big.
in Berlin, the yellow trains are the U-Bahn (underground train, subway, part of the BVG like bus, tram, and even some ferries and decades ago a short experimental magnetic levitation train :-), even when they go overground a lot. and the yellow/red trains are the S-Bahn (which is a part of DB, german rail company) even when they sometimes go underground. but if you have a ticket of the berlin public transport system (which belongs to the VBB, combined Berlin-Brandenburg public transport; but watch out for the zones ABC in and around Berlin), you don't need to care since they all are included. and yes, one or two days are barely enough to say that you were there (driving once around west berlin along the former wall by car or bike is more than 150km, diameter of town is up to 50km, public transport from one side to the other can take 1 to 3+ hours, and for a train ride around town on the "outer ring" you should plan a whole day), but to see most of the important/interesting locations (besides few clubs in the center and similar) will take you weeks, months or years, and to see everything even a lifetime is not enough. just try to go to each gastronomy business (restaurants, bars, probably not even including small _Imbiß_ like Currywurst or Döner) doing ONE per day, and Conner would have had to start at his birth to be finished right now (10k/365 = 27+ years) ...

In Berlin you should watch a play at Schaubühne with Lars Eidinger. "Hamlet" (often with englisch subtitles) is the most famous one but its hard to get tickets. Go there 2 hours before it starts and try to buy a ticket.

I like both cities, Berlin and Stuttgart. People are more relaxed in Berlin, Stuttgart is a bit more 'conservative', but also has some cool places.
