The fact that the king and princess wielded so much unopposed influence in the queen's absence should have been a sign that clearing Naofumi's name would only do so much good. And sure enough, they are still able to find allies and cause trouble after that. But killing them wouldn't have ended that, either. Virtually the only thing that would work is altering the memory of the entire kingdom. That way no one would be loyal to them, or hold bad feelings toward Naofumi. There's no fix to this that doesn't involve overwhelming magical power. And clearly the queen either lacks it, or wouldn't use it if she had it.
The manga had this scene play out a bit differently. The Queen was A LOT colder. She told Naofumi that she would do anything to win back his trust and he would be able to choose the verdict of punishment. She only gave him one condition. He could not kill them. However, anything short of that was game, amputation, torture, humiliation, crippling, etc. anything was on the table as long as their lives were intact and they were able to be used as political pawns.
The thing that the anime didn’t tell us is that, in the trial, Naofumi demanded dead penalty and she accepted because everyone was watching, and the night before the execution, she sent a shadow that used magic where Naofumi saw the execution in his sleep. All in order so that Naofumi could save them, her second option was the one that we saw in the anime. After all this Naofumi realize that he were manipulated by her and warning her to never do that again, and he hope, that ir was a good choice (later when the b*tch, cause a turmoil, Naofumi that she took the wrong choice of letting her live in this moment)

I stopped caring for this series after I heard that the queen ends up dying because of that princess.

Correction: leaving her alive caused more trouble for EVERYONE in the future. The king actually did some good, eventually.
