Thank you. For example, when I submitted my thesis, I have two volumes. One was the main PhD of 300 plus pages and the second volume was a well organised Appendices book. That was well perceived by the examiner as it was not mixed and he managed to go through volume 1 relatively easy. If you have a lot of experimental and computational data, do not omit adding them. Of course, nowadays, you can have an online repository with all data available - just make sure that researchers will always have free access to it. In this way, you can attract more readers too!
Pretty sure your adviser should have seen your thesis before submission so if he did not like the layout, the flow, and the style then he would have told you - n'est-ce pas?

Unfortunately, I’m not able to help with that. However, there are plenty of proof reading websites and Facebook groups. Of course, it comes with a price, but you get a professional work. Try to learn from them and improve your writing skills.
