I think the Pacific Harbor Line uses, electric or hybrid electric engines, to reduce emissions. Being in California, I'm sure there is a movement to cut emissions there. Thus the "odd" shaped EMD or Progressive Rails rebuild engine designs.
Probably the closest your going to see to a AT&SF zebra stripe, nowadays. Thank GOD! Keeping the old magic alive. I remember watching them as a kid in Chicago, working around the roundhouse on South Kedzie.

They aren't hybrids, just Tier III and IV compliant diesels. The odd shape is from the aftertreatment equipment.
