You forgot to mention at #3 that this phasing through only works when the AI commands the return trip. If the player gives the "Return Lumber" command, the collision will work again.
Peasants getting gold have no hit box at all, you can see computers rest their wounded troops always between the gold mine and the town hall. It's not just pocket factory.

3:45 - 3:55 | Not sure if that was intentional, but you couldn't control the wards because you tried to cast Spell Steal instead of Control Magic. Control Magic works against almost all summons (except Serpent Ward and probably some others). Spell Steal only works on spells (non-summon spells) that weren't cast by heroes.
The factory thing is at least partially to do with them not being classified as buildings in the editor, they are under special summoned units and don't have a normal pathing map, just a collision radius like normal foot units, they just don't have movement speed. This was likely done because normally items or abilities that summon true buildings make you place them in accordance to the normal building mechanics, and would slow gameplay down. Now as for why the game suspends complying with even normal unit collision with the workers, might have something to do with their pathing not recalculating on the initial summon of the building, but as you demonstrated once told to do something again/restart a task, they'll observe the obstructions again.

How does stolen Spirit Link buff work for that footman? Is he now sharing damage with enemy units that were initially linked?
