Yes you can, if you want to prevent wastage , there is a special gun for applying PU foam , through which you have more control on spray.

Cement or putty doesn't bond with alluminium it will shrink after drying and will show visible hairline crack ...which is obviously will not be waterproof

You can use metal rectangular pipe frames or rod to cover the space
Gaps upto 5mm can be covered with silicon sealant

Lot of wastage of costly foam material. Should have been careful to use minimal quantity, so that was was no need of scraping the excess foam at all.

Not a good method. It will expand into wrong places and looks bad from outside.
Its better to stuff neoprene foam sheet and then cover using silicone.

Sir , I appreciate your advice on the subject but neoprene foam is not very readily available here and pu foam works out as a simple and cheap solution though it has its own drawbacks as pointed by you.

Its also called closed cell foam or heatlon.
