I built this, I see baby chickens under lava, but I think they get completely burned-up when they grow. Should the hopper be replaced with minecart with hopper?

Well, I was too stingy to use minecart with hopper, so I just replaced lava with sand. I get raw chicken instead of cooked chicken, otherwise it works great.

Turn the whole farm. It hase to be build that if you stand behind the hopper the chests face north

Why redstone clock when you can just put 2 observers facing each other? Does putting 2 observers break it somehow?

Observers require Nether Quartz. Clock with two repeaters can be built prior to going to Nether
