Don’t think he disliked John personally. It’s to do with John leaving the gang plus Jack for a year and then being welcomed back with open arms. Arthur perhaps also resented him for hiding away from acknowledging Jack cause he didn’t get every day time with his son like John does and that played a part I think. All in all he let aside and did best for him in the end and put aside his personal thoughts towards him.

RDR1's plot is John is forced to track down Bill,Javier,and Dutch for the BOI and return they'll give him his family but would betray him at the end.John is avenged by his son Jack who tracks down Ross and kills him.
I get the feeling that if Micah never joined and poisoned the gang that everything would be okay. Micah convinced Dutch to do the shoddy Ferry Job while Hosea and Arthur had done a detailed plan to do a job in Blackwater. After the Trolley job and Dutch wounded his head causing the Anxiety and Paranoia to increase within him ten-fold causing the crazy Dutch seen in Chapter 6, and Micah preys upon that by pulling Dutch away from the Gang to whisper in his ear. As far as I'm concerned, if Micah had died in those few months before he joined the gang; the Gang would be living it up outside America, Arthur and John still alive along with Hosea, Molly all of them. John doesn't end up working for the Government to hunt down Dutch, Javier and Bill and end up getting killed outside that barn. Though might still need to kick Strauss out the gang if he still continues his Loan Shark plans outside America. But my view is, everything falls apart with Micah's influence.
