You don`t need clamps at all. Make a Magnetic Table. Place the part on the table, turn on the magnet when finished turn off the magnet. There is your first upgrade. Simple
This is a good idea. We also use magnets. But in any case, you need to take into account the position of any obstacle (rigs/ clamps / magnet) when calculating the trajectories of the robots.

Does it require any additional features in the CAD files or it just tracks the seams, grooves itself ?
No additional features, just a 3D CAD model in stp/step format (but not as a solid object)
