I can't remember at what point the decision was made to retire the R44s instead of the remaining R32s and R42s. I believe the original plan was to have the R44s on the A and C along with the R46s that were moved over from Jamaica after they got their R160s. It's worth noting that since they first entered service, all the R46s had always been based at Jamaica Yard until that point. Of course, now there are no R46s in Jamaica Yard, since they were sent to Coney Island Yard because of CBTC.
They had more mechanical problems and reliability problems than the 32s and 42s did. So the decision was made the 44s to spare more service problems on the A and C.

TBH I really like the R44 and R46 design and sounds. When I was living in NYC I would sometimes take the R train and they would almost always have a consist of R46 railcars and I got to see the R44 railcar in the museum number 5240.

Much like every other transit system, the MTA has to go through regular fleet replacement, meaning that when a car type is about to reach 40 years old, it’s time to discuss a replacement for said car.
When i was on a school trip the city had received their first r44 cars . they were smooth and quiet compared to the cars they replaced. They had red carpets in the door ways some had red white and blue stripes on sides and made a loud bing bong sound when the doors opened and closed they really looked so futuristic compared to the cars before. They were plagued with problems though in the beginning with the trucks cracking and where the trucks mount onto the body but turned out to be really good cars.but i dont know why the city brought cars that could not be used on all the bmt and ind system being to long for some places ex j and l lines

The R44s had major structural integrity issues & had to be prematurely retired 2009-10. That was the main reason the R32s & R42s lasted another 10 years
The fact that the R44’s never lived to run on the line they were built for. The 2nd ave subway. Which is pretty sad they never even got to run on it.
