Six HAD to stay, he didn't choose to stay behind just so he can kill more aliens. The Covenant had a Super Ship that was going to destroy the Pillar of Autum, but since Emile was dead Six had to take the Gun to destroy the ship and secure the Autum's escape.
He was ultimately left behind and survived for months until they eventually got him.
