In the "real" legends, Davy Jones has nothing to do with the Flying Dutchman, he only is the owner of the Davy Jones's Locker which can be describes as an endless realm of nothingness where the fallen sailors are carried to forever roam within. Yet it was a clever move from the writer of the PotC series to link theses two legends considering the fate of the Dutchman to forever sail the high seas and to never return to her port and to ever find her destination, and the one of Davy Jones who has to carry the wrecked soul of the sailors all around the world into his locker. In other hands, giving him the control of the Kraken seems a bit out of place in that regard, but then, it does kinda make sense in the PotC lore.
