So, for secondary chords you double 3rd and not the root?

Yes. Or the tonal degree. Secondary chords are weaker as compared to the primary chords, due to the weaker 3rd. Thus it has to be strengthened by doubling. Tonal degree refers to notes that are the tonic, subdominant or dominant notes of the key.
