Sarah was going to go with Chuck, but it was great for her to know that Chuck had not changed and was still an innocent...and as we learn later could be the ‘home’ she was always missing from her childhood and what she desired still.

In teh prior scene, Sarah REJECTED Chuck! It’s done so lovingly everyone missed it.
Background: Sarah believes that Chuck has changed. The man that she fell in love with is gone now that he is a spy. She told Chuck she did not believe him about not killing the mole and Chuck can’t supply a straight answer to what happened. Chuck learned to lie while becoming a spy, Sarah no longer has faith in Chuck’s words.
Chuck just had his hero moment demonstrating that he is a far better spy than Shaw. Shaw sacrifices people for the mission, Chuck saves people and finds a way to complete the mission.
It’s important to know that Shaw is the booby prize for Sarah not being with Chuck. The issue for Sarah is Chuck; not Shaw.
      • The scene opened with Beckman saying to have a safe flight to DC
      • Sarah looks to the Right - Yes
      • Sarah turns and faces Chuck and smiles - Shows respect and gratitude
      • Chuck says “Shaw would have done the same for me.”
      • Sarah’s eyes says “no that’s not true” - in 3×9 Shaw wanted to sacrifice Chuck
      • The music starts
      • Chuck says “I love you”
      • Sarah responds lovingly
      • Sarah says “You don’t have to” i.e. You don’t have to do this Chuck, I know what you are going to say”
      • Chuck pleads his case
      • Sarah says “I have commitments”
      • Chuck continues to plead his case
      • Sarah responds lovingly
      • Chuck says “Don’t answer now”
      • Sarah answers with her eyes - No
      • They kiss
      - She did not kiss him back because of the commitment (start over in DC) she made to Shaw to leave her baggage (Chuck) behind
      • For Sarah the kiss was a goodbye
      • The music leaves with Chuck - The music was for Chuck only
      • Sarah looks to the Right - Nothing has changed - She is still going to DC
Sarah loves Chuck but she can’t accept a version of him that lost his innocence. Sarah also feels immense guilt for helping to make Chuck a spy.
You might ask why is Shaw acceptable and Chuck is not. The psychology is too deep to go into here. But put simply, it’s because Sarah has no plans to share her heart with Shaw. She is retrograding into past relationship patterns; she is going back to being a pure spy without love , home, family , and friends.

Some nice thoughts but please consider. During the scene where Chuck tells Sarah that he loves here and asked here to go with him, also watch Sarah’s face. She actually nods when Chuck asks here to go. Also if you look at here right at the end, aster the kiss, watch her face as she parses her lips and looks upward. Finally in the next scene, in Sarah’s apartment when Casey comes to tell her that Chuck did not shoot the mole. Watch the camera when the scene starts. It shows the picture of Chuck and Sarah on her nightstand. The camera intentionally scans so you can see this. More on this, but hopefully this is enough to show you that she had already decided to go it’s Chuck before Casey told her Chuck did not kill the model.

In Chuck 4×9, Sarah says she does not like herself without Chuck.
The story for Sarah starts and ends with Sarah not accepting Chuck if he changes (loses his humanity). Sarah talks to Chuck and Shaw about this fear as well during the whole arc.
Sarah is not a good person. She is a ruthless killer. She manipulates people for a living. She lived a hard and fast life knowing that death was a real possibility. That is why loveless sex with other people was not a big deal; it was just part of the job. She has no hope for home, family, and friends. Her likely fate was a bullet to the head.
Sarah became a better person during season 1 and 2 when she was around Chuck. She dreamed of a home, family, and friends. She changed. Chuck was carrying her baggage. He accepted her for who she was and was enabling who she could become. Sarah needs Chuck’s humanity to be a better person. This is her deepest inner desire, it makes up her dreams.
In Sarah’s eyes, Chuck surrendered his humanity to become a spy. Her dream of being a better person died with it. Sarah won’t take Chuck at his word about what happened because spy’s lie and Chuck is not willing to put the whole truth on the table. He has never held back the truth from her before; especially about something this important.
That kiss was her letting go of Chuck (Her baggage). He was asking her to run away with him and she did NOT kiss him back. It’s crystal clear … “NO Chuck, I will not run away with you and you know why.”
The picture on the nightstand mean she is still in love with Chuck. Her attitude is I’m moving on. Need more proof. Why invite Casey in and offer him a drink when you only have a few minutes to make to train station? Look at the time on the clock.

I agree with you too!!! Before Casey arrived, she was going to meet Shaw and not Chuck.
The clue is the Sarah's gun. Before Casey arrived, her gun was in her suitcase, because she needs the gun for her work as a spy, meaning Sarah was going to meet with Shaw.
After Casey tell her it was him who killed the mold, she realize Chuck is still the same and put her gun in the bed, because now she don't need it, because she's going to run away with Chuck and in that situation, she doesn't need the gun, because she will no longer be a spy.

Everything in the Castle (when Chuck told her that he loves her), at the appartment suggest that (the photo of them in the nightstand). And more the song!
If she was going to DC, she will not go with her duffel bag, but with suitcases. Because in that case she was leaving Burbank.
