Something I can applaud is that once Flint found out what his actual motivation was, he didn't beat around the bush or try to excuse his actions or try and gain back Flint's trust, he was literally just like "Yeah, I used you for my goals and you bought it hook line and sinker. Byeeee!"
Except I don't think Chester would've had to do all that or even lose flint as a scientist. If what he said was true, all that could've been asked of flint was to re-invent the machine nor would he of needed to sugar coat it either if his invention was supposedly that tasteful. Flint helped invent the freeze ray that armored suits used so keeping him there would've been more benefitical than losing him. Despite the moving being fun, Chester as a scientist is kinda low intelligent to say the least.
The animation in this movie is so fluid and cartoony while being 3D, it’s so cool. They did the same thing with Hotel Transylvania 2 but it really shows in Hotel Transylvania 3. The movies might not always be good, but I love how expressive they are

The movie is good overall, but Chester V's villain twist is infamous for a reason. There's no valid reason why he acts all evil and all, especially from the way he was depicted in the first few minutes of the movie that takes place in Flint's childhood (He also has no proper backstory to explain why he's evil). His plan doesn't make any sense and it feels out-of-place (like it belongs to a different character). He takes the whole "idol turns out to be the main villain" cliché to a new level.
It’s admittedly annoying, but I wouldn’t exactly call it a twist as there are already a lot of red flags shown when he’s alone with his holograms or just interacting with Barb. In my opinion, it’s not so much a twist as it is dramatic irony, but your point still stands… sort of. The numerous red flags shown when we’re only with Chester, in my opinion, make him more like Big Jack Horner where he’s just straight-up evil.
I love twist villains because villains who pretended to be nice, friendly, polite, caring, and loving at first to the heroes most of the film. Twist villains reveal their true nature of being evil and cruel to the protagonists in order to do wicked deeds to them.

Yeah, that's kinda my Headcanon as well,also-while also the fact that,in my personal headcanon here,the Person/Persons (Thinkquanaut/s) in question that had found it (and was responsible for basically PROGRAMMING/REPROGRAMMING the FLDSMDFR with the BS-USB) probably KNEW where it was,but somehow Bifurcating Systematicaling-Essentially Bullshitting-their way into saying that they DIDN'T, but had found something that matched with its own programming,put it into/onto a standard issue LiveCorp-Brand Keychain USB flashdrive they had on hand and roughly had to work with what they've gotten WHILE they literally found out that it was practically a suicide mission for all of them finding the damned thing (The Foodimals'-Especially the Cheesespider-attacking them left right and centre while they looked for it),with the-unfortunately false-Hope of the young,Crazy-Smart inventor/Genius that Chester hired recently (Maybe even a lone Thinkquanaut whom probably had casual,friendly conversation WITH Flint at least once or twice at their issued,mandatory Lunch break and/or coffee/Caffeination station break at some point in their time working there and might've been the one to show him around the facility's in-and-outs at one point,even! Dude could've thought that he was just a nice,smart nerdy guy that,not unlike themselves,looked up to Chester at one point-Like somebody Flint could casually have mentioned to either Sam and/or his Dad even over dinner most nights after work as an ambivalent coworker of his-and not see him as some wannabee here,but a genuine person here regardless..) or his friends would/could try to warn about CHESTER'S MISDEEDS and plans regarding Swallow Falls AND the FLDSMDFR,not to mention the odd wildlife that Chester V (In-universe, canonically) somehow misconstrued/reinterpreted into a semi-Falsified threat to the world to Flint in canon,if plugged into even a/the SIMPLEST of USB driver ports of a computer and/or laptop and having said warnings written into it's code (A'la an Apocalyptic/Survivor's log) meant for Flint and the gang,even...! But Buddy probably unfortunately died at the hands (or should I say,French Fry legs) of the Cheesespider and the rest of the remaining Thinkquanauts had to evade them in hiding,while Flint and the Sparkswood Gang were on route home due to Chester's initial report fot him to go,regardless..
_There were probably Chester's TOP Thinkquanauts who got the Memo that they found it-Chester just needed Flint to lead him to the bait here,buddy.._
*TL;DR: I share your idea of what occurred here,Buddy-but Some poor Thinkquanaut engineer (One of which MIGHT have been friendly with Flint at one point here,even) HAD to find,COPY the Programming/AI Flint coded HIMSELF and worked to recode the poor,damned FLDSMDFR IN-ORDER to have it LiveCorp ready,bullshitting-their way out of how they found it in the process...but realized that He/She/They were clearly in deep shit BECAUSE OF the Foodimals,especially including ol'Cheesespider herself,and probably had to secretly code-in a warning of what Chester V was REALLY INTENDING to do with his imfamous food-Replicator and his old Hometown,not to mention the fact of they themselves and their co-workers were essentially left for dead is another kettle of fish entirely,before it was too late..and buddy was Cheesespider food anyways by the time Flint was summoned to Mr.V's office by then..*

The movie is good overall, but Chester V's villain twist is infamous for a reason. There's no valid reason why he acts all evil and all, especially from the way he was depicted in the first few minutes of the movie that takes place in Flint's childhood (He also has no proper backstory to explain why he's evil). His plan doesn't make any sense and it feels out-of-place (like it belongs to a different character). He takes the whole "idol turns out to be the main villain" cliché to a new level.
The entire second movie was honestly pretty crap. Characters, themes, plot, all of it was mediocre and forgettable compared to the first movie.

It’s admittedly annoying, but I wouldn’t exactly call it a twist as there are already a lot of red flags shown when he’s alone with his holograms or just interacting with Barb. In my opinion, it’s not so much a twist as it is dramatic irony, but your point still stands… sort of. The numerous red flags shown when we’re only with Chester, in my opinion, make him more like Big Jack Horner where he’s just straight-up evil.
