The backstory of this might literally be that they were created for some war but as the war was over they were adopted into civillian families so the military doesn't need to take care of them.
I mentioned this a bit back in another reply section, but to add onto this...
My headcanon on them is that they were developed as some American Cold War Super-Soldier project, with units getting deployed to Japan (and Europe) to make sure that the best Western units were as close to a possible Soviet front as possible if WWIII were to break out. Then, the Cold War ends, and a lot of cat-people units get dissolved and discharged during post-cold-war downsizing, now having to integrate into an unprepared society.
The harsh laws upon them may have been a knee-jerk response by various nations to having to deal with a species unfamiliar with human civilian customs, with said cat-people only knowing a military life where you did what people told you to do and little outside that.
It may also explain the idea of taking a gigantic evolutionary U-Turn, as human experimentation would either need heavy approval beforehand or would be unallowed, so they just bashed _sampled_ human DNA into a cat genome until they could fit a BDU on it and hand it an M16. One would expect to design them to need as little specialized equipment as possible.

I have a hypothesis that catgirls were gentically tampered into existence to serve as disposable soldiers. Think about it, they age (and mentally develop?) as fast as a cat; Meaning you can get a lot of them in a relatively short time-span and they'll be smart enough to learn but won't have much common sense to realize they're weapons of war. Since they also have feline attributes such as better hearing, smell, and night vision than humans alongside their enhanced physicality it means they would have an advantage over humans in combat. Finally (and grossly) they still retain their feline estrus period; Leaving them open to mental suggestion by the feds and thus easily controllable during that time, reducing the chance and success of rebellion and letting the feds do stuff to them that I'm not gonna state for both of our sakes to make more cat-child soldiers.

Given no permanent form, the ability to create anything using the literal light of stars as fuel, the ability to go anywhere, all of this has become meaningless to a Humanity that has such a high level of understanding that they might as well be Gods in comparison to current humanity. This created a yearning within humanity to see the past, though they couldn't directly interfere, they could create simulations of what they were like. And many humans would create fake realities of their differing time period-where they were king, but completely immune to the time periods technology. In this time humans have become completely solitary-a race that is so powerful that none could ever hope of understanding their very existence. But they are solitary, their numbers never increasing. I would assume anywhere from early 50s to late 70s for when something like this could've taken place in this society's alternate history. My headcanon based upon this is that the development of cat-people involved parallel opposing projects by the United States and Soviet Union to try to make a more perfect soldier. The reason why they'd be more prevalent in Japan may have involved a deployment program by the US to keep their strongest forces as close to a potential Soviet front as possible. Then, after the end of the cold war, it ends up being decided that running entire feline battalions was too expensive for an enemy that didn't exist, and promptly discharged a large percentage of them during post Cold War downsizing, with the modern restrictive law systems being a collective knee-jerk overreaction to various nations having to now support an entire new species unfamiliar with human society.
That's exactly what I was thinking, super soldiers made for war.

You should read "Franken Fran Frantic" manga. It have a few chapters featured a genetically engeneered catgirl. It still harms the body of the developing cat child/adolescent to be raped, just like an infant that shares its chronological age, but...how do I put this? It should not happen regardless. Think of it more like, in a pick one emergency, which would you take out of the situation? Probably the one who needs to be hospitalized more. Cat breeders who value breed health generally breed cats from about eight months old two years old on average, for reference for a sense of when cats are generally doing that sort of stuff in a controlled setting with their health and the kittens' in mind. There are multiple levels of risk when considering that a nine month old cat girl may not be mentally mature enough to do something, plus the position of power the master has over his cats. I know the creator of Nekopara said to not think too hard about it, but I just can't stop myself from thinking about how realistically this setting would get very very dark really fast. A lot of people already treat regular cats like crap despite laws against it, making them cute girls/boys would only make things worse considering how horribly humans already treat each other.
Ngl a realistic non-hentai story about pet catpeople would be interesting, someone should make that. Also someone should totally use the Shigure section of this video as fanfic inspiration.
The way they have limited rights and are not allowed to go out without a bell also reminded me of similar irl current day situations. In some countries, like Yemen for example, women are still treated like property and aren't even allowed to leave their house without their husband. A lot of them being illiterate makes things even worse and, combined with cultural views, greatly holds them back from gaining more rights. The women having limited rights and being seen as lesser leads to a lot of abuse and other terrible things directed towards them in these countries. I'd imagine catgirls/boys would be in a similar situation, except maybe worse because some aren't even taught how to talk and are obviously very developmentally stunted. When watching this, I formulated an idea. What if the engineering of catgirls was done to address a labor shortage by creating new bodies to do labor. The fact that they're not human would allow governments to pass laws against them without any concerns for human rights. Their shorter life spans allow businesses to raise them specifically for doing a job they want done, and if the demand for that job dies off in the next 20-ish years, a business wouldn't need to raise a new catgirl. i'd like to add to this that about 3 years ago, i read a surprisingly well written nekopara fanfiction set in the 19th century in which catgirls were treated like slaves and the two main ones ran away from an abusive household. i don't think i will ever recover from that.
I've not played the games myself, though I am well aware of them through osmosis before this video randomly popped into my recommendation... Your bit with Shigure can be simplified with her plan, not even waiting for the catgirls to age out of her brother's life. She's, according to this video, dressing up like one in the setting. She just needs to get her brother used to seeing her just like any of his catgirls, and its straight into actual incest town.
The catgirls could not be an accidental creation, their design was obviously premeditated due to the complexity of creating them.
This gives me another doubt, who financed this? Obviously the government did not, since not only the cat girls do not contribute anything to the country, they actively harm it due to the money that the government dedicates to them in systems, and the strays situation.
The other option is that the project has been financed by private benefactors, this could explain why the cat girls were created from cats and not people, someone was interested in that the girls were not affected by human rights and that they could be considered property just like cats.
