Hello. The dual-axis linear guide used on the Neptune 4 Pro is quite durable. We recommend not upgrading it at this time. However, if you switch to linear guides, there will be a slight improvement in print quality.
You can switch to carbon Y carriage from n4 with that mod. Which will cut off half of a weight of your bed (or even more, my n4pro Y carriage weights 400 grams). Which will make your printer faster.

My Neptune 4 Pro has a different Y plate, it doesn’t have 4 screws it has round pucks secured with Allen screws. Will this still attach to the plate?

Pointless. The Pro version of the Neptune 4 already has linear rails on both x and y axis.
