the reason orchimaru uses the seal in the head is cause at this time his reanimation jutsu is weaker/not as complete as kabuto. kabuto enhanced the reanimation jutsu. evidence being that without a tag he can completely take over the reanimated body without placing a tag in the head and also telling madara that he made him better then when he was in his prime
the anime couldn't figure out a way to beat madara in a logical fashion. therefore they forced this plot twist to happen.. which means they totally wrote themselves into a corner..

It's not a plot hole since it doesn't really mess with anything else in the story. And she was the progenitor of chakara on that planet since people didn't have it before she arrived so the planet was untouched by the Ōtsutsuki just yet.

I'm sorry but as a Naruto fan that hopped off this train during this moment and just stayed to see how it ended... yeah, this sucked.
