Seems like a bit of a design flaw that you can forget to engage the inertial dampeners.

Sheppard didn't forget anything, though. Since he controls the ship with his mind, he probably overrode some safety features to disengage the dampeners in the first place.

They cut out a few seconds. The two guys with Sheppard go flying into the back wall and Shep himself is pushed back into his seat until he hit the brakes. You see him lurch forward again as the ship stops.
