That's where you need to figure out what how you want your geometry to move. I will say that shape keys are mainly good for Facial animations on characters. For example: You can have a "basis" or "neutral" face pose, then add an "Angry" or "sad" face shape key by tweaking the face to give that expression in Edit Mode. If you have a mechanical object, and want a piece to move, then do so in edit mode for that Shape key. Hope this helps.

but what if I already have a hundred or so shape keys, isn't there a way to just drop all these shape keys in the timeline?
Yes you can animate multiple shape keys simultaneously
