How does the Kawasaki compare to MT-09? I’ve only owned naked bikes, but I’m contemplating a fully fared bike. How do the lighter, less powerful bikes compare to the Tuono?

It's always the game Torque vs HP
Naked bikes/twin-engine bikes etc. always aim for Torque vs HP makes it easier to ride etc.
You can always get a fully fared bike that has a more Naked bike characteristic a bit like the RS660 (I own one)
Gives you a more aggressive riding style fully fared but with a better Torque vs HP balance
Those 600 CC Supersport like ZX6R, R6, CBR600 have crazy HP but low end torque you always have to be in high rev range to get the most out of them.
It's really personal how you like it, I'd rather have more torque for everyday riding as I don't canyon ride everyday.

you are only using half clutch while changing gear. Is that good for the bikes ?

600cc are the most enjoyable bikes by far. With a 1liter you can barely shift over 3rd gear...
