For me, the song addresses both the humankind ("we" or "us", the "natural") and AIs ("synthetic classmate"), and establishes several differences between them (e.g. "only you, a synthetic being, seems so out of place" as in an effort to point out that AIs do not have common human concerns and, as such, are able to fully learn/work, whereas in humans such concerns may deviate them from doing so, or at least, hinder their efforts to stay focused on learning/working).
Another difference that is noted is the fact that AIs are not natural, since they have been created by mankind ("however long you spend with us, who are natural. You just cannot become a part of us. You are unable to be like us") and that they will never fully become humans. From my point of view, I do not see the need to turn them human, and if mankind were eager to do so, it is just a matter of time they overcome the current issues which prevents AIs from becoming such. Hopefully Scientific advances and future Tech will aid in resolving this.
"Days and months passed by. Yet she is not still a part of us" I see this part as a way of pointing out anew that they cannot become humans (as previously discussed), yet I also see it as if the song tried to mean that empathy and worship do not fully depend on the time spent with the person/thing, but rather by the facts/actions lived with them. Note this does not mean time is no longer a relevant factor.
"Her heart has a kind of defect, which made her such that she has no need for anyone else" also refers to the fact AIs are not human/natural, though note the song says "defect", as if it implied that the fact of not needing anyone else were wrong/bad. To my eyes, that is an advantage that AIs have, and not a defect, since this prevents them from suffering crippling mental and emotional problems (e.g. deppression, anxiety), which allows them to vehemently work/learn, and this in the long run yields a greater benefit for the future of Science and the betterment of mankind. Therein lies my reason for believing their lack of need of others is actually an advantage, yet the song [probably] remarks this "defect" anew at around 2:45 ("being different is a bad thing")
"Only you, your existence, has disturbed it all" I see this as if the song tried to point out that ever since the development (and programming) of AIs, their capabilities and skills have in many ways challenged not only the views mankind had of itself and the world, but also knowledge and empirical facts/data about whose validity mankind felt so confident. This is supported by neural network programming: neural networks need a precise amount examples to learn in order to assess the data that is wanted/needed- if they are not given enough examples, they will not learn and thus will not provide the needed data; if they are given too many examples (overtraining), the results will be similarly unsuccessful.
"You are thinking. You are questioning. That's all due to the fault in your synthetic heart" Once the so-called problem of AIs being currently unable to become humans, in this part I think the song tries to humanize the AI, as in an effort to make it more likable to humans and, as such, maybe making more known their utility for the future of Science and the betterment of mankind. I, however, do not feel confident about the real meaning of what the song says here.
Near the end of the song, "Maybe, it is actually us -- Who are synthetic, am I thinking like this?" I see this as if the song tried to expose the philosophical question/dilemma which rises from the creation of AIs: if AIs can outperform mankind, and can work/learn better than mankind, then what is the meaning of being human? What is the meaning of existing after being surpassed by OUR OWN creations?
With regards to that, I conceive a future in which humans have partially left behind their original nature, and have adopted the best of machines and AIs to adapt themselves to being outperformed by AIs. This would mean humans would no longer be fully humans, since they have taken and implanted themselves upgrades from their own creations (something not "conceived" nor created by nature itself).
Also, several lines from the song have led me to think of the situation the singer is living/experiencing: I have thought of a modern, futuristic world (maybe not even Earth), where mankind is fated to slowly become extint (I do not know the reasons, but we could think of climate change, nuclear accidents, or any other kind of situation which prevents mankind not only from thriving yonder, but even from surviving). As a response to this dire and ill situation, mankind has seen a way out: developing AIs so that they can find the answer to how to survive or achieve better living conditions, or, at the very least, provide new original knowledge which allowed them to struggle against their ominous, dreadful fate.
I'd better stop analyzing and commenting what the song suggests me, since this view is long already. Note that this is just my view and what the song suggests me, and does not necessarily match the meaning of the song itself. Anyhow, I do not think the author would have ever wanted to only give a sole meaning to their creation, but instead let ideas flow, just like in this analysis.
At any rate, this song is fairly nice, thoroughly inspiring, and rather original. I highly recommend it for working on scientific literature.
You see how complex and creative comments arisen from just listening to songs and analyzing what they say can be. Hence, I cannot see the reasons for "disliking" this kind of content.
So, now I encourage you (dear reader) to produce comments as thoughtful as this, and I am also looking forward to knowing your personal analysis/opinion about the song, or what the song suggests you.

For me it's about how societies work as a whole.
The classmate, despite being intelligence and talented as she is, failed to blend in with others, simply because she's too different, too deviated from the rest, ("unnatural"). This is a special condition that someone might have, preventing from being good at sociallizing .Which is why social interactions seems rare from her, and from the outside it just seems as if she doesn't need anyone or any social interactions. It's like how the loneliest whale on the world is lonely only because it uses a different wavelength.
This is more true when talking about Japanese society or East Asian society as a whole, the people who are different, are the most likely to be treated as emotionless robots and be bullied.
And there is a reason for that. Human, unconsiounessly will make fun or punnish "strange" behaviour from others to discourage it and tend to generalize things, and they failed to see the world in the way that a person with a speacial condition sees. It's hardwired in our brains.
Which begs the question, is the one who is different, the "AI"; or it is "Us" who are "natural", programmed to generalize the world and act the ways we do.
