Its only from Gen 6 onwards that color palettes for the shiny Pokemon were hand picked
The algorithmic palette swap thing is unconfirmed, but highly likely for a lot of Pokémon. That being said, as you have said, the developers would then indeed change certain shinies, although they might do it for more than just "special" Pokémon. There's a decent Lockstin & Gnoggin video that explains how true each possibility is. His speculation is that EVERY palette-chosen colouration is run by the devs before they are approved and finalized, and a bunch might have been tweaked, while others were left as-is. The TLDR is, it's probable, but unconfirmed which ones were tweaked and which ones weren't.

Shiny Lapras being a reference to Tessie from Earthbound will always be my headcannon. Creatures Inc. had many former employees of Ape Inc., the company that developed Earthbound. So amongst many other things Lapras' shiny being purple like Tessie could be intentional.

It’s possible that Shiny Arcanine and Shiny Ninetales are also based off of Pokémon Gold & Silver’s colors, similar to Ho-Oh. The evidence comes from both Pokémon being version-exclusive Fire-Type counterparts of each other, with the Growlithe family being found in Gold and the Vulpix family being found in Silver. A similar occurrence is also seen in Pokémon Ruby & Sapphire with Duskull and Shuppet’s Shiny colors, however it’s worth noting that they’re not true version exclusives, moreso just having flipped encounter rates for the most part.
I'm pretty sure the name "Shiny Arcanine" actually comes from TieuLinh HOTA's username in heroes of might and magic 3 horn of the abbys. I mean they look pretty similar so I do think it was based off of that.

No, shiny Charizard isn't black because its a reference to being "charred," its that color because it "looks cool." Shiny Charizard literally used to be purple before they gave it a new design. In fact, a lot of the earlier Shiny colorations were likely made by putting a color filter over the normal sprites and calling it a day. And I highly doubt the squirtle line is based on the koopa troopa... Last I checked, regular turtles stereotypically have green shells.💀
