Shiny Primal Kyogre is a nod to real-life orcas who are black and white, while shiny Primal Groudon could be something burnt or cooled off magma with cracks on them, since Groudon has magma running down its body, shiny Rayquaza and Mega Rayquaza are black like space, since there is not much life to be around in the vastness of space itself.
Pokemon Gen 1 - 5 shinnies are algorithmically color palettes, so majority of Pokemon shinnies have no meaning, only few Pokemon were chosen their shiny colors like Pikachu, Charizard, Gyarados and Sudowoodo because those Pokemon were more special or their shiny was part of game story. Its only from Gen 6 onwards that color palettes for the shiny Pokemon were hand picked
And a few legendaries and mythicals. Celebi and Ho-Oh for sure are not algorithm generated.
The algorithmic palette swap thing is unconfirmed, but highly likely for a lot of Pokémon. That being said, as you have said, the developers would then indeed change certain shinies, although they might do it for more than just "special" Pokémon. There's a decent Lockstin & Gnoggin video that explains how true each possibility is. His speculation is that EVERY palette-chosen colouration is run by the devs before they are approved and finalized, and a bunch might have been tweaked, while others were left as-is. The TLDR is, it's probable, but unconfirmed which ones were tweaked and which ones weren't.

Always thought Shiny Primarena was based on the Tale of Lorelei. It is said that her Singing makes ships crash and the people on it drown and it is stated that she brushes her golden (blonde) hair while singing.
On an unrelated note, that would explain why Lapras, a Pokémon used by someone named Lorelei, can learn singing related moves.

What about dipplin and hydrapple? The wyrms inhabit a gold candy apple instead of a green apple, (and syrup bomb’s animation changes to reflect the gold syrup)

8:45 Honestly, it just looks to me like its colors were reversed. Instead of its body being grey, and its pearl and blush being pink, its body is pink and its blush and pearl are grey. And I think its shiny is befitting of having a pink body since its just a pig bouncing on its tail.

My first Pokemon plush was a shiny Jigglypuff. Candy green eyes and a different shade of pink. Not knowing it was shiny, I got rid of it 😅

Non Shiny and Shiny Meltan/Melmetal could be referring to Red/Pikachu & Blue/Eevee.
Non Shiny has a RED wire and a Yellow hexnut. Shiny has a BLUE wire and a Brown hex nut.
The main line games these Pokémon debuted in was Pokémon Let's Go Pikachu & Eevee, a remake/retelling of Pokemon Yellow, with all 3 games having a protagonist and rival with starters of a Yellow Pikachu or a Brown Eevee

I feel like the energy for the ponytails and weapons of armarouge and ceruledge should have been different colors, even if the armor stayed the same color. that's just my opinion, though.
Shiny Lapras being a reference to Tessie from Earthbound will always be my headcannon. Creatures Inc. had many former employees of Ape Inc., the company that developed Earthbound. So amongst many other things Lapras' shiny being purple like Tessie could be intentional.
It’s possible that Shiny Arcanine and Shiny Ninetales are also based off of Pokémon Gold & Silver’s colors, similar to Ho-Oh. The evidence comes from both Pokémon being version-exclusive Fire-Type counterparts of each other, with the Growlithe family being found in Gold and the Vulpix family being found in Silver.
A similar occurrence is also seen in Pokémon Ruby & Sapphire with Duskull and Shuppet’s Shiny colors, however it’s worth noting that they’re not true version exclusives, moreso just having flipped encounter rates for the most part.

Shiny colors were random until gen 5 though anything before had zero meaning it was a random color shift script.
Wait a minute if the story about the orange seagull for cramorant was recent then why Is it that when cramorant was cramorant first released about 3 years ago even though this video was posted 50 mins ago and 3 years ago in this context is not recent
So unless the artists for pokemon could see the future I don't think this is true (sorry dobbs)
There are news stories as early as 2016 that have this, on BBC for instance. Bulbapedia cites said news stories on Cramorant's page. Recent doesn't need to mean "within the last year or two."
