There is no best villain in the series, Vaas for me is more of a foundation and a predecessor for great Far Cry antagonists who came after. It is more like a torch to be passed on where a villain must keep it lit or burn even brighter.
To me, the key element isn't a villain that is charismatic, its one that makes sense in what they do or say. When we see a villain acting crazy without thought behind why they do what they do, they come off as one-dimensional because their actions seem to just be driven by their personality. For me the best example of an intelligent and introspective villain with personality stripped away was The Jackal from Far Cry 2. From the brief scenes he appears in the game, combined with the in-depth dialogue from the cassette tapes, we get a villain who has specific methods for what he does, why he does it, and logical arguments to make the player think about his perspective. Very few villains in the games have made me sit back and reflect on the questions they ask and how it applies to the real world. Both in history, ongoing conflicts, and the future that will repeat it. For Ubisoft's first open-world experiment into the Far Cry formula, they created a flawed but immersive experience that makes you feel alone in a hopeless land in a conflict that is bigger than you; the villain being the only one to try and make sense of it.
