Basically in case anyone's wondering; Renpy, the way this game is made, doesn't really have "character files". The character files in the games files are mostly triggers or clues, although not necessary for the games code. That's why when you delete certain characters nothing happens, because the game doesn't have any script connected to that certain file being deleted.
Exactly, also game doesn't check for those files all the time, but just in some cases/ scenarios. Game is made to look real / work like virus / advanced AI but people forget that it's still a game. Also even if game would check for those files all the time, and you would delete them, devs woupd have to make alternative endings and plots, otherwise game would just glitch out. Also files we delete are not actual models or characters, they are just making a function of a trigger.
Monika wrote that poem the night Sayori died. When the files says "I'll just delete her. Shes making it difficult" Is Monika deleting Sayori. When Monika says 'Delete her' In the peom is telling herself to delete Sayori before she even does. Hope that explained everything

I don’t know if anyone will read this but explanation: Act I is your only chance to delete characters, Monika and Sayori because they’re essential to the plot. Any other Doki (Natsuki and Yuri) will just be added back into the game. In Act II, you can’t do anything because the game is already moving you along to the good/neutral ending. The game doesn’t really care about checking files anymore because it’s waiting for Act III (Just Monika). Though, if you delete Monika before going onto Act III after her first bit of dialogue after a couple seconds the game will see that she doesn’t actually exist and just move onto the deleting phase.

Hey I'm about 3 years late but I was thinking maybe you didn't do it the right way...after clicking on the poem she will just stare in a standing straight position with no dialogue or any bar and you have to click again for her to snap out of it...you deleted yuri after she had snapped out of it so maybe try again but make sure you delete her exactly after the poem disappeared.

It actually did do something but it's very slight. Her eyes are normally a dark purple but after you deleted her eyes became a really light purple almost grey color. Same for Natsuki
The game has to reload when you delete a file. Just think if every time it did a scan through the files for difference when you click though text. (It also has to bring the right script up and since you never re loaded the game, it never could change scripts) Just a thought if it could work that way.
